is the agent is getting fired atleast or it it picking the agents from the older ruleset version? can you elaborate on the problem?
The class's compile logfile should be in the same place the generated classes are: $work\PRGenClasses\com\pegarules\generated (otherwise check the sampe path under PRGenJava)
I agree. I also face the same issue. One more interesting thing is I have a zip of rules. I have to Migrate it into three other environments. In two environment Rules are executing and giving the proper results but in one environment it is not...

No there isn't a command line tool to do selective updates. You can do generic import/export ruleset operations using command line: http://pdn.pega.com/DevNet/PRPCv5/KB/24185.asp
It is a bug with Harvest that was thought to be fixed but it appears that it hasn't been. We were just hoping to eliminate the issue by changing where the attachments are stored and only use this directory for the Zip files from Harvest. Thank you...
