Got the issue. The permissions for the app server to access source location were revoked somehow on server restart. Not sure if this is an expected behavior but got the required permissions back now and the listener is able to process the files now.
You can create a HTML rule as PDF Footer and use Page $[page] of $[total] command inside the div tag. Using Property-Set-HTML method in the activity which you are using to create PDF and passing the HTML rule name (PDF Footer) as the parameter for HTML...

I was able to access few other classes with in the same jar. And I placed the jar directly on the server and included the path in "compiler/defaultPaths" DSS.
